No, it doesn't count against your cap if you cut a rookie. There's no difference in having 3 junk rookies on your roster and being charged for 3 junk rookies that aren't on your roster.
Now, if you cut a VET, then his entire contract counts against the cap.

Yes, and if you have empty spots, those spots are given "game checks".

Very evenly split opinions here. We'll keep it at the rookie minimum this year (which is raised anyway) at 420K as default. We can reexamine raising it to veteran minimum next off-season if support grows.
